I see that pkg_chk explicitly overrides this with
run_cmd "cd $PKGSRCDIR/$PKGDIR && ${MAKE} update CLEANDEPENDS=yes"
That may explain why everything is cleaned *twice*.
An example from a shorter sequence (the one I complained about finally
finished after abour 1 hour and 45 minutes):
