Mmh, no idea what went wrong but this should do the trick:

 | % cd pkgsrc/security/libsecret
 | % cvs up -C ; rm -rf patches/   # clean up possible modified files
 | % patch -p0 < .../libsecret-0.18.6-avoid-dollar-single-quotes.patch
 | % rm *.orig patches/*.orig
