This is a one-time mess. Once you have moved your pkgdb and rebuilt pkg_install, and then you have updated along the NetBSD branch you are following, you are back to totally ok. You are of course welcome to bootstrap on NetBSD if that's what you want to do. But the standard approach is not to, because the things bootstrap builds are already in the base system.
