I found out the following: The pkgsrc Makefile has pre-configure: cd ${WRKSRC} && ./autogen.sh to run autogen.sh. It looks like that script was modified to also run configure. That isn't really wanted because it gets the wrong arguments (i.e. none), but also, this is before => Generating pkg-config files for builtin xz package. happens. I'm not sure how I missed that before checking in the Makefile...
