AFAICT it does (gtk 3.8.4):

[AC_MSG_ERROR([*** XInput2 extension not found. Check 'config.log' for more 
details.])])

At least, you have to have a xi.pc file somewhere, and the
X11/extensions/XInput2.h header. 

Maybe there are several xi.pc files?
