If pkg_tarup is the first package you install, the subdirectories
under /usr/pkg do not get created. The package installs, but it
creates a file /usr/pkg/bin instead of a directory /usr/pkg/bin
containing other files.

On a system without any packages installed, install pkg_tarup from
pkgsrc (not from a binary package).
