Finally the problem has proved to be hardware related:
After some time similar problem started to happen with linux as well
(though much less frequently than with NetBSD for some reason).
Additional checks showed that the board was faulty, it happened to
have a bad polyfuse that did not pass enough current and that supposedly
caused USB to fail form time to time when the system was under load.
Fuse replacement solved the problem for both linux and NetBSD on that
board, so now it has been working with NetBSD for about a month without
any usb related warnings.
Sorry for wasting everyone's time and bandwidth.
