I guess isl-enabled GCC miscompiles parts of GCC. It does not
necessarily have to be just the isl code that gets miscompiled.

Are there Linux distros that build GCC with isl for alpha?
(Are there even Linux distros that still support alpha?)
Until we can find the miscompiled code and upstream a
fix, I'm in favor of rerunning mknative --without-isl.
