Not sure if it will work in your setup, but amavis http://www.amavis.org 
is what I use for scanning incoming email.

This is on a box that uses fetchmail to gather several remote mailboxes 
including multidrops and distribute the messages to local mailboxes 
using sendmail/procmail. The scanning is done between the sendmail and 
procmail processes, so _should_ work for you. I use the mcafee unix 
engine and .dat files, but it can be configured to use other AV engines.

By keeping the .dat files up to date (every thursday without fail and 
whenever there's an update caused by an alert), no infected emails have 
got through (AFAICT) in 18 months.
