When you play your .wav file, you use the D-A converter (and amplifier) on
your sound card.  When you play your CD, you use the D-A converter on the
CD drive, and enter your sound card through its analog input (and thence
to the amplifier).  If you listen to headphones, your sound card never
gets involved.  

I don't see any reason to expect these three paths to behave identically,
even with identical inputs.
