Note: this is a guess...

What does the system appear to be doing during that time?  I/O?  Is the 
process CPU-bound?  If the machine and disk are mostly idle, I would 
tend to suspect DNS queries that are timing out.  Are you connected to 
the net during this time?  See what 'tcpdump -p -v' says.

If, on the other hand, the disk is busy the whole time, I'd tend to 
suspect something about the buffer cache.  How much RAM do you have?
