The problem appears to be that rt-crontool is scheduled to be installed twice 
in devel/rt3/Makefile.install.  Removing this duplicate instance makes the 
install work just fine:

(works fine).

This is with a current version of pkgsrc downloaded from 
ftp://ftp.netbsd.org/pub/pkgsrc/current on Jan 19th.  Judging by CVSweb 
(http://cvsweb.netbsd.org/cgi-bin/cvsweb.cgi/pkgsrc/devel/rt3/Makefile.install) 
and the cvs diff command above, I believe this is the latest version of 
Makefile.install for this package.  

It looks like this is the same problem:
