First of all, I use pkgsrc-current, with nightly updates from cvs.
I updated perl5, and in the process, it must have updated autoconf from its
previous version (obviously 2.63 or something compatible, because before the
update I did not have these problems) to version 2.66.
As the perl5-update-process was updating mysql5, the configure-script failed
with the following message:
/bin/rm -f /var/pkgwrk/databases/mysql51-client/work/mysql-5.1.48/configure~

You have another version of autoconf. It may work, but is not guaranteed to.
If you have problems, you may need to regenerate the build system entirely.
To do so, use the procedure documented by the package, typically `autoreconf'.

Since this effectively breaks the mysql-server-installation / -update as well,
because it requires an installed mysql-client, this is a rather serious problem.
