I compiled Afterstep without any problems, and without a /sys directory.
Try messing with the compile-time options, are you using the 1.0 source?
Alternatively, you can take the easy way out ('specially if you have some
bandwidth) and get the
ftp://rosadelsaron.res.cmu.edu/pub/netbsd/AfterStep-1.0
directory, then just cd into the directory on your machine and type make
install.
