This may be a stupid question, but how is time ticking on the machine?
Do the "fast" binaries run fast after a reboot too? Have you (roughly)
compared the timing values to wall clock time?
The compiler creating different binaries from the same sources would be
quite strange, but things like a clock being off by a factor of 100 or
more depending on some strange event would seriously mess up the benchmark
results.
