Why not?
From the bootstrap script some tools already can be replaced by its
pkgsrc versions (see need_* variables). The ./bootstrap kit may check
if there are allowed tools available and install missing to pkg/bin. On
any further bootstrap process it's possible to check the tools at base
system and if they were upgraded just remove duplicates from pkg/bin.
