As PREFIX doesn't contain spaces

  CFLAGS+=        -DLUA_ROOT=${PREFIX}/

whould be enough. For other variables consider using :Q variable modifier.

If you build Lua modules have a look at lang/lua/module.mk, e.g.
devel/lua-alt-getopt/Makefile
