The correct prodecure is to do "make USE_XF86_4=YES" in "xsrc" directly.

XFree86 4.0.3 builds fine under NetBSD-current on i386. It should also
build under NetBSD 1.5 but I didn't try that. What version of NetBSD
and what compiler are you using?
My guess is that it is a hardware problem. Maybe you are affected by the
recently discovered bug in the VIA-Soutbridge 82C686B.
